The Vermillion is great.  Also in Brownsville, Rutledge Hamburger stand.

Ultimo Taco in Brownsville for Matamoros style tacos. 
 

In Harlingen I can vouch for Pepe’s for the true RGV Mexican experience.  Get a beef fajita taco plate with charro beans and chile torreados.  And sweet tea.  I am not a sweet tea person anywhere else but their version has plenty of lime and is not oversugared. Las Vegas cafe is the best breakfast. 
 

Second Helobius’ note that locals like chains but just because they do, doesn’t mean you have to.

Vegas doesn’t really do breakfast anymore. They don’t even open until noon.
